The Manuscript collection of the Biblioteca Histórica de Santa Cruz comprises 529 volumes from the 10th to the 20th centuries. It includes manuscripts from the Colegio Mayor de Santa Cruz and those housed in the University Library.
This collection contains some Hebrew manuscripts, including:
- three copies of David Kimhi's works (Ms. 328, Ms. 329, Ms. 355), dating from the 14th-15th centuries, written in semi-cursive Sephardic script;
- a 15th-century copy of a commentary on the Pentateuch by Abraham ibn Ezra (Ms. 353);
- a complete Bible (Ms. 255) of Eastern provenance, written in two columns, and dating from 1344;
The collection also holds a record copy of 15th-century "Cortes" (national assemblies that gathered representatives of the nobility, the clergy, and the people with the purpose of advising the king on legislation), containing laws and jurisdictions related to the Jewish minority in Castile (Ms. 026, fols. 322, 366, 398).

The origins of the Colegio de Santa Cruz Library date back to the foundation of this College by Cardinal Mendoza in 1483. The library was placed in a large room on the first floor of the College. An inventory drawn up in 1589-90 reveals that the library contained 970 volumes arranged on the shelves according to subjects: Canons, Law, Arts, Medicine, and Theology. At the beginning of the 18th century, the old library was remodelled and acquired the appearance it has today, with its furniture made by Alonso del Manzano in 1705. The library was organised horizontally in two bodies joined by a staircase and vertically in sections separated by Solomonic columns.
